I've never actually cried while watching anime, but a couple of moments in FMA: Brotherhood almost did it. Though, the Alexander and Nina episode didn't really do anything cause I never watched the original. For me, it was more towards the end, when Al finally was getting his body back, if I remember correctly. I've had a couple of other close calls, but I don't remember exactly when.
