Would it be possible to have a clan server on a custom Halo 2/Halo 3 map?

The map has to be popular, or, else, it would be a waste of a server.
Moreover, most h2/h3 games that are hosted are private which indicates the fact that most don't have those maps.

However, if there a good map, it could be added to the mapcycle in MO, but that's for Trinity to decide.

Exactly, not many of the halo players now have the h2/h3 maps...there are a few that are quite popular but not those kind

z_sanctuary_h2 is a pretty good map for all gametypes, it is balanced and has a nice mix of short and long range gameplay. Basically the halo 2 map sanctuary.
